WCLUSTAG is an advanced tag SNP selection program developed from Ao's algorithms (2005). It allows users to specify different R2 thresholds for SNPs of variable degrees of interest. Downloadable version is available here. Citation can refer to P. C. Sham et al., Bioinformatics 23, 129 (Jan 1, 2007).

WCLUSTAG is, in fact, an extended tag-SNP selection procedure that allows users to specify variable thresholds for markers based on their genomic regions or personal knowledge of genotyped SNPs. A SNP with specified threshold C will have a minimum R2 of C with at least one of the tag-SNPs. This feature is useful for geneticists and researchers who wish to prioritize genomic regions in an association study, and to optimize study design under budgetary constraints.
